i usually dont respond unless they are saying it to be indirectly rude then i normally respond like please dont your gods not real anyways

It depends on who says it, and the situation that it's said in. Sometimes it can be very offensive to me.

and he knows what is right and what is wrong
then why is he going to bother listening to someone asking to make my life better.
i just don't get it..... but i do accept their good intentions and respect their beliefs.

I think it would be pedantic to be offended by it. I'm an aethiest but if someone says they are praying for me I accept it in the manner with which they intend it, to be kind and thoughtful and I thank them, even if I don't believe it will be of any help to me it's always nice to know that you're in somene's thoughts.

Being agnostic, I don't really care - but it also depends who it is.
When I was nursing, we would often have clergy come round the wards (usually C of E or Catholics) who would bless you, and from them I would accept it in the way it was intended - as a kindly act.
If however it's some evangelist at the door trying to proselytise and ram his opinions down your throat I'm afraid I can rather short with them !
