Just a thought. But … Is it possible that he wanted you so see him doing this; 'accidentally on purpose' sort of thing? Only you and he know how intimate you guys are and on what level you both consider 'comfortable'.
Other than this …
He could possibly have been getting off just being in your presence in Skype. He may have been looking at something on his screen in a separate browser window; truth is, only he will know this unless he wishes to tell you; you don't indicate what was his answer when you asked him what he was doing (?)

I would say that you don't look too deeply into it, but at the same time make sure you find the opportunity to openly mention this to him in a light-hearted fashion and see how he reacts. I don't think he should feel ashamed of what he did; if anything, I think you might help him to feel more comfortable about it. In doing so he might be more open with you. But, in any event, you don't mention any reasons for cause or concern, so I would say don't think too much into this one event. He shouldn't feel embarassed or ashamed (I don't suggest that he does) and I would say that you shouldn't feel the same (I don't suggest that you do, either.)
Personally, I feel it'd be best to react honestly. If you don't wanna see him do that, or if you're not in that kind of relationship, walk away or hang up, you don't have to watch that if you don't want to! If that sort of thing is normal for you two when you're together, well, then it means he's a healthy male :P
