If not, then they should have a say in how that tax money is spent. It is not right for the government to take money from religious organizations and use it in ways that are directly in conflict with the religion in question.
The US constitution is supposed to protect freedom of religion. I wouldn't have problems with individuals being able to say "No, the government can't spend my portion of collected tax money on X,Y or Z" either -- if it were indeed a matter of personal conscience, though that would be difficult to administrate.
