Hey jadeeast, its been awhile since you asked but I am sure that my answer will assist future visitors. Fruit flies are attracted to old, rotten food and pretty much anything with sugar or alcohol. Here is the entire process that where they come from:
1) Eggs (small white spots that are hard to see with the naked eye)
2) Larvae (often referred to as "maggots"
3) Fruit fly pupae (similar to a cocoon in appearance)
4) Baby fruit fly.
In the past, I had a fruit fly problem because a piece of food had been kicked under the fridge (damn kids) so make sure you check this. Alternatively, just make sure that wipe the counters and mop up frequently and you should be fine.
Check to see if you haven't got a bag of potatoes rotting under your cupboard somewhere. This has happened to me once =/
The little itty bitty eggs hatch from on the fruit your eating.
yeah, but they'll do you no harm
